Short story first before all the hijinks. Now that Doom has Latervia back in his control he's already gained an enemy in one DeVargas corporate head of mega corp, Pixel. DeVargas has hired the best cyber hacker in 2099, Fever, to despose Doom namely via hacking into Doom's armor and taking him apart from the inside.

After the first incident, Doom knows there be tomfoolery about. So he and his side-kick during the Francis Moore era, Wire go into cyberspace to stop Fever. However, the moment they enter cyberspace they hit a road bump. Or a blast from Doom's past:

Oh God, I wish it continued. Just imagining the two Doom's arguing over in the third person who is the true Doom. Doom does have a meeting with the real Fantastic Four right before Onslaught when he visits the past to save Latervia. He also meets the Fantastic Four 2099 right before his series' ends. But honestly I didn't much follow it. All the 2099 books where ending being mashed together into one book. Alas to say, the book was horrible and we shall never mention it again.
