I really doubt you could even rig the League teleporters to reintegrate one molecule on top of another. And going by DC physics, even if you could, if you try to reintegrate both rock and a metahuman on the kryptonian/Marvel/demigod/New God level in the same physical space, the metahuman wins. As for catching her, there's no evidence of 'targeting scanners' on that level; if there were, they could have solved the Biyalan genocide by simply grabbing Adam out of the sky and beating him down on the moon. The League has never shown that level of sophistication or ability to chose their field of play or selectively move objects. If you can't grab a Starro off someone's face without grabbing that person too, you can't catch a meta moving at Flash speeds.

if they work like Trek teleporters you just store her in the pattern buffer.

This is the closest thing to a viable solution; putting Clark in an endless teleport loop until they figured out what to do with him was the League's solution during Sacrifice. But again, they had to get him in the tube first, because the teleporter can't free-target, and the second the only person who could force him into it was gone, he speed-blitzed the League and tore off to the Checkmate stronghold, where someone in his weight class had to go after him.

It's that speed-blitz that really causes the problem. Flashes and near-Flashes can kill you in the time it takes you to put your finger on a button, much less press it. Ambush becomes the only viable solution, and your first strike has no margin for error.
