Millenium City is a good time to explore/contrast not only established relationships and take strides towards resolving ones with unfinished business, but also a good time for what ifs, relationships that might have been, or ones that you can see unfolding in the late stages of the game.

In the comments, tap people you'd like to thread with, with an idea for foundation if possible.

Also, a proposal: Reconsidering the ranking system so that it isn't so heavily weighted towards high and low ranks indicating like or dislike, respectively. Looking at my own links I'm finding there should be some in-between space for rivalry or other connections, because that can be just as significant.

Kou's back to being aloof, till somebody opens their mouth and ticks him off. He's probably a little more traditional than normal, since he forgot about his friends that took away a tiny fraction of that stuffyness and got him to, you know, socialise. Somewhat.

Toru: The two don't have much in common. I imagine in Millennium City there wouldn't be much increase in S-links positively, especially since Kou forgot about the time spent with the team.
Kozue: I think the mess of their relationship has resolved, though there's probably something lingering that I can't put my finger on. Kou's going to be using some healing sets since his Persona evolved, so there's something to discuss there, I suppose. Symbolism and all. In Millennium City, I don't think he'd be approving. So he'd be back at square one having lacked that team development.
Kiriko: Like stated above, he pretty much acts as a foil. I think there's something to be done to resolve the situation enough that in the future, Kiriko can feel like she can call him when she wants a favour done. Like in Z. Or something.
Maeko: In Millennium City, I think he'd stop by the icecream parlour and not think much of her otherwise. When it's time for angel beatdowns, I think he'd possibly work well in understanding her family problems and being a confidential ear to listen to.
Renju: Family expectations aside, I think there's something to be worked on in that they're both pretty quiet individuals. The problem is that they're quiet - I don't see much happening since they'd not actually seek conflict or other things. In the City, I think they'd possibly have a good relationship as they share certain qualities the other can appreciate.
Seiko: SHE NEEDS TO GIVE HIM HUGS, IN BOTH TIMELINES.
Tom: I think Tom'd be the driver in their relationship - he's more passive, and facepalming at the stupid stuff that 'idiot' gets up to. At the same time, I feel Tom's antics can help him come out of his shell some. I don't imagine he'd be as friendly in the City, however. I imagine Tom'd ask him out formally for a drink one evening when adults, and he'd accept if he wasn't busy. That sort of stuff.
Yoshi: Millennium City = wtf are you drawing. I don't see him spreading her Reizou doujin around either. I think in the actual timeline they haven't interacted enuogh much for him to see past the fact she's a bit of an airhead when we both know she's got more than that. That needs resolving.
Misaki: Misaki in the city is pretty much his anthesis. She might follow orders, but there's just so much that I don't know where to start. I think she'd get the brunt of his brusqueness, since unlike Shirai she doesn't raise the hair on the back of his neck. In RL they don't strike me as having much in common.
Masami: I don't see them associating much in either case. Though in both timelines, I think he could encounter her when he goes to watch Kendo practices and torneys as a spectator. He does appreciate the traditional aspect of the martial art.

Reizo: I've typed above about this, somewhat. In the City, I think how Kou is following his father's wants makes him more amiable to actually interacting with Reizo - even if it's something as foreboding as the fact Kou'd one day be paying him protection money. He's accepting of their various roles, but I think there'd still be a rivalry as neither seems the sort to take stuff lying down... just that it's muted. I feel a discussion about the Yakuza and other things would be cool - since normally they're not as placid. Being such might get them to actually talking.
Kai: I'm not sure here. I think if Kai still acts like he's everyone's friend in the city, he could approach Kou about something and that'd get some interaction started. It might not start off well at first, but things would develop. I think it'd apply equally for anything in the real timeline as well.
Toshi: Kou's certainly accepting of her idea of FATEFATEFATE since in his mind everything has a role. That's why he finds Kiriko so objectionable, in part - tradition and roles and stuff. In Millennium City, I think he'd be bad for her in that he'd be reinforcing any of that FATEFATEFATE she's thinking about, and that to go against it is bad - and that's only compounded by the presence of those orderly angels. In the real timeline, I think he'd still hold the same views but that there's a bit of leeway.
Isao: He'd have to help him learn in both counts, I think. That seems to be the way they'd get around to interacting. They're both quiet people so they should get along okay - neither one is loud or boorish.

Remind me to talk to you about this; we could probably work something out. As far as just within Millenium City goes, they could...idk, do something school-related.

School stuff works in the interim. We can just agree a basic thread or something. I think chances for something more substantial will come once the city starts to unravel.

I don't know that Tom would go in for social calls, but he's thinking about asking people questions, and I think it'd be really amusing if the first person he questioned was Kou.
