I agree with you that her civilian identity being best-known for her intelligence would make A LOT of sense. (Has she ever been presented as being intelligent in more than just technology, social intelligence, and strategy/tactics?)
However, I don't think she's ever going to escape the "Superheroine Most Recognized by the Average Male" deal she's got going on. Even if you cram her into a turtleneck, high-collared dress shirt, or T-shirt for every civilian appearance, it's just going to downgrade "screamingly obvious" to "very noticeable." There aren't a whole lot of high-visibility blondes over six feet tall with a pair of F-cups, after all. And since she doesn't wear a mask, that just speeds up the process.
