As Jason SAYS that Bruce forced him, it's more like the bitter recollection of an incident which might have been more harmless - Bruce perhaps suggesting that Jason dye it so that criminals did not recognise the new Robin looked just like that redhead kid Bruce Wayne had taken in.
He would have died with the dye in his hair and been restored with it. No idea why it would have stayed black during his year with Talia, but during his initial period of return, he still loved Batman in a twisted way ("I love watching you work") and would perhaps have dyed in order to make Bruce feel guilty about his death; in BftC he would have dyed it in order to emulate Bruce, as he wanted to be the new Batman; and no-one gives a shit about whether Countdown was in continuity because no-one wants to. It might as well be printed with the tagline "Most Inconsequential Limited Series Ever Published".
