They'd told him to kill Banner against his own better judgment then washed their hands of him and made him a scapegoat. He wasn't a scapegoat anymore and Moira was right- if it came down to doing what was expected and what was just, Fury would do his best to err on the side of good. Even if it wasn't popular.
