Thor suspected Loki of being up to something from the moment he found out he was back but had no evidence so he couldn't do anything to him. Balder was the one who fell for Loki's crap.

That's been my biggest problem with this run; in order for Loki's plot to work, everyone else has to be a moron. Loki has all the subtlety of a sledgehammer.
