Sure, the Blacks were purebloods and proud, but their misgivings about muggles were born from an era of war.. wherein muggles had destroyed half the world in their blindness and ignorance.. in their greed and lust. Alphard was well aware of Orion's personal struggles to aid Britain's economy after World War II had ended. After one lived through a war that destroyed much of their childhood and teen years as Orion, Walburga and Alphard himself did it had to make sense that they'd warn Sirius and his brother away from muggles. Why couldn't the boys understand that? He said nothing of that of course and merely stared at Remus silently for a long moment.
