Penny had been dating Percy long enough to read him better than most people. She knew what his little nuances meant, and knew that he had difficulty showing any sort of affection in even mildly public places - and with siblings like his brothers, she completely understood it. Penelope knew that Percy would never live it down if his brothers found out anything specific about their relationship.
