I am not entirely familiar with how browsers handle alternate style sheets, since I use Camino by preference, but I've looked around and it seems that failure of persistence (making your choice stick for the whole site) is a known bug in Firefox that may have been fixed in version 3. Which version are you using? I have found a plugin that is supposed to help for older versions here, if you have not or don't wish to upgrade.
Alternatively, if you have the plugin Stylish running, you can take one of the style sheets I posted in![[info]](https://www.insanejournal.com/img/community.gif)
ij_siteschemes and change your Tweak that way. That will definitely stick across the whole site and in all the new schemes.
