He might have wanted it to do the damage because of not only that but a minor jealousy that Damian is being a brat but is batsanctioned, yet Bruce didn't bother with the person that's supposed to be his son after 2 attempts. Though it still feels wrong.

I don't really think there's an explanation that won't still leave it feeling wrong (besides, maybe, "That wasn't actually Jason- it was Everman/a doppelganger from another universe/his evil twin/really I don't care what the fuck it was so long as it wasn't actually Jason"). But yeah, there are a variety of factors that a half-decent writer could put together to make it in-character enough that the damage can be repaired.

And there you have it! Somewhere around the end of Countdown, our Jason got mixed up with an alternate other-Jason, who carried on in the guy's shoes through BftC. Jason's gonna come back any day now and hunt down the doppelganger!
