With the information provided by future Clara and the others, Tony is able to locate the bomb only a few days after his initial message. He knows they have to act fast, with the serum in their future friends' blood killing them off one by one and the clock ticking down to the detonation of the bomb that will pretty much set the apocalypse into motion. Tony sends an encrypted message to all interested parties as soon as he has the info, giving them a time and location. Operation Stark Trek is a go. (Get it, because they're Star Trek characters, and his name's Stark and - oh shut up, he thought it was funny and was possibly a little drunk when he thought it up.)
The plan is simple: get in, find the bomb, stop the bomb. Anything else is nonessential. According to JARVIS and the Enterprise's scanners, the underground bunker where the bomb is hidden is shielded, blocking them from beaming in or out the regular way. Instead Kirk beams them as close by as possible, leaving them to navigate the bunker and fend off the guards themselves. Should be a piece of cake, right?
